I've been playing Star Trek Fleet Command, and it combines all the stories and characters in an alternate reality scenario. They have several Kirks and Spocks from the different shows and movies, and every character ever introduced that can be on your crews. The format is rather boring, but it isn't about a single starship and crew; you command a fleet of ships.
You work on a base station for your fleet while you do missions and explore the galaxy. The missions are from the shows and movies, as well as some strange ones that I never heard of. Quark, as a captain of a starship, with you as his crew taking orders, that is an example of a weird mission. There are Borg tribbles if that makes any sense. You can be Federation, Romulan, Klingon, or an Independent, and can join teams of live players.
I guess the sky is truly the limit with the Star Trek Universe.
